Sample GSM6638258 Query DataSets for GSM6638258
Status Public on Jun 01, 2024
Title RNA-seq-Tn-KO1
Sample type SRA

Source name Spleen
Organism Mus musculus
Characteristics tissue: Spleen
cell line: C57BL/6
cell type: Naive CD8
genotype: Mettl3deltaCd4
treatment: 6~8 weeks
Extracted molecule total RNA
Extraction protocol Naïve (CD44−CD62L+) CD8+ T cells were sorted from Mettl3ΔCd4 and control mice (3 samples per group), effector (CD44+CD62L−EYFP+) CD8+ T cells (2 samples per group), and memory (CD44+EYFP+) CD8+ T cells (2 samples from control donors and 3 samples from Mettl3ΔGzmb donors ) were sorted from recipient mice in adoptive transfer experiments. Total RNAs were extracted from indicated cells and then submitted to RNA-Seq protocol.
libraries are constructed according to the standard protocol for Smart-seq2

Library strategy RNA-Seq
Library source transcriptomic
Library selection cDNA
Instrument model Illumina NovaSeq 6000

Description GNK1
Data processing FastQC was used to identify features of the raw data that may indicate quality problems
Low quality bases were removed using Trim_galore
Reads were mapped to the mouse reference genome (mm10) with Tophat2
The reads counts were assigned to genes using Htseq
The fold change and p-value of the genes were estimated by DESeq2
Supplementary files format and content: mm10
Supplementary files format and content: xlsx format. Read counts for each gene
