Treatment protocol |
MDAMB231 cells were transfected with 20 nM siRNA using the Dharmafect transfection reagent following the manufacturer's instructions (Dharmacon). Twenty-four hours later, the cells were extensively washed with PBS, incubated for 48 hours in culture medium and then total RNA was harvested.

Growth protocol |
The human MDAMB231 breast carcinoma cell line was obtained from the American Type Tissue Collection. Cells were maintained in Leibovitz-15 with 10% FCS, 200 nM L-glutamine, 100 µg/ml penicillin, and 100 µg/ml streptomycin.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 100ng total RNA.

Hybridization protocol |
Following fragmentation, 10 microg of cRNA were hybridized for 16 hr at 45°C and at 60 rounds/min. The GeneChips were washed and stained in the Affymetrix Fluidics Station 400 and 450.

Scan protocol |
GeneChips were scanned using the GeneChip Scanner 3000 7G.

Data processing |
RMA-normalized expression values as obtained with the affy package of BioConductor. The reported values are on log2-scale.
