Flies were kept at 18°C for crosses and during beginning of adulthood. At 3 day old flies were shifted to 29°C for 1 day to induce Dam transgen expression

For each replicate, DNA was extracted from 60 dissected guts via Qiagen QIAmp DNA Micro Kit following manufacturers' instructions, Extracted DNA was digested with DpnI, ligated with DamID adaptors, digested with DpnII before PCR amplification. DNA was sonicated to 300bp, adaptors were removed with AlwI and end-repaired and A-tailed. Sequencing adaptors were ligated to the fragments before PCR amplification.

damidseq_pipeline script was used to align the reads in fastq files to Drosophila melanogaster reference genome 6.
