Reads were trimmed at 3' and 5' ends for illumina adaptors and 4 additional nucleotides using Trim-Galore tool (default parameters) provided by useGalaxy.org website BAM files were generated using "Map with BWA" tool (default parameters) provided by useGalaxy.org website. micro-RNAs reads were counted in R using the summarizeOverlaps function of GenomicAlignments package Counts were normalized between samples using the "counts per million" method Assembly: dm6 Supplementary files format and content: A single Excel file containing normalized data for all samples
