Extraction protocol |
Whole blood total RNA was extracted using the PAXgene blood RNA extraction kit (Qiagen, Hilden, Germany), according to the manufacturer’s instructions. Extracted RNA samples were quality checked using the Agilent 2100 Bioanalyzer platform (Agilent Technologies, Santa Clara, USA). cDNA libraries were prepared for sequencing using strand specific TrueSeq kits, with ribosomal RNA and globin mRNA depletion. At least 30 million 150 bp paired-end reads were generated per sample using Illumina NovaSeq 6000 (Illumina, San Diego, USA), employing standard protocols at the Victoria Clinical Genetics Services facility (Melbourne, Australia).

Data processing |
Images were analysed in real time by the NovaSeq Control Software v1.6.0 and Real Time Analysis 3 (RTA3) software v3.4.4. RTA performs real-time base calling on the NovaSeq instrument. The Illumina bcl2fastq 2.20.0.422 pipeline was then used to generate sequence data. Sequenced reads were mapped to human reference genome GRCh38.p12 using Star (v2.6.1) with default parameters, except for the quantMode TranscriptomeSAM setting Reads were summarised at the gene level using the featureCounts tool from the Subread package (v1.6.4), in a strand-specific manner. Differential expression was analysed using limma (v3.40.6) from the bioconductor package, following a limma-voom RNASeq123 published workflow Assembly: GRCh38.p12 Supplementary files format and content: CSV, raw counts Supplementary files format and content: CSV, normalized counts log2 FPKM
