The reads were quality filtered and the demultiplexed raw sequencing files were imported into the BV-BRC3.33.16 program The samples were analyzed with the RNA-Seq Analyses Service using Tuxedo and the HTSeq-DESeq2 pipelines with the mapping the reads to both S. enterica 452 and E. coli.
