Sample GSM8155530 Query DataSets for GSM8155530
Status Public on Apr 24, 2024
Title GAD2_ABA_rep1
Sample type RNA

Source name Arabidopsis_GAD2_ABA_rep1
Organism Arabidopsis thaliana
Characteristics tissue: leaf
age: 6-8 week old
genotype: GAD2
Treatment protocol Leaves were sprayed with 50 µM +/- ABA containing 25 µM biologically active ABA and 0.01 % (v/v) Triton X-100 for 4h before harvested
Growth protocol Arabidopsis plants grow in soil in a 12 -h day–night rhythm (22/16 °C, 60% RH) and were illuminated with 125 μmol m−2 s−1 white light
Extracted molecule total RNA
Extraction protocol RNA was extracted using the RNeasy Plant Mini Kit (www.quiagen.com) according to the manufacturers protocol.
Label Cy3
Label protocol Total 0.5μg RNA was used for each sample labelling. Labelling and preparation of samples for hybridization was performed as described in the one-colour microarray-based gene-expression analysis protocol provided by Agilent, including the one-colour RNA spike-in kit (v.5.0.1, 2006; Agilent Technologies).

Hybridization protocol Cya 3-labeled, linearly amplified cRNA was incubated at 60°C for exactly 30 minutes to fragment RNA
Scan protocol Slides were scanned on the Agilent Microarray Scanner with extended dynamic range at high resolution (5 μm).
Description Oct12_1_1_252116915275
Data processing Datasets were extracted by propriety software package (v.9.5.3.1, Agilent Technologies) using a standard protocol. Data preprocessing was performed using Bioconductor software with the statistical programming environment R.
Normalization has been performed using negative control probes and quantile normalization using negative and positive control probes as implemented in the neqc function of the limma package
