KYSE150 were treated with 91b1 at 9.5μg/ml or DMSO for 48 hours before extraction

KYSE150 cells were cultured in a 6-well plate at 37 °C with 5% CO2 overnight to let the cells adhere and grow to reach about 70~80% confluent monolayers

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 6 ug total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).

Hybridization protocol |
Following fragmentation, 10 ug of cRNA were hybridized for 16 hr at 45C on GeneChip Drosophila Genome Array. GeneChips were washed and stained in the Affymetrix Fluidics Station 400.

Scan protocol |
GeneChips were scanned using the Hewlett-Packard GeneArray Scanner G2500A.

Gene expression data from KYSE 150 cells cells treated with compound 91b1
|
Data processing |
The data were analyzed with Microarray Suite version 5.0 (MAS 5.0) using Affymetrix default analysis settings and global scaling as normalization method. The trimmed mean target intensity of each array was arbitrarily set to 100. After that data were analyzed in R, using affy package to extract gene expression and identify different expression genes among the two examples. Based on the degs, Go & KEGG analysis were performed. And with the help of STRING database, we also inplemented PPI analysis
