Abstract: Black tiger shrimp (Penaeus monodon) is an economically crucial species in Vietnam; however, knowledge of its transcriptome is scarce. In this study, we sequenced four transcriptome libraries from mRNA of heart, muscle, hepatopancreas and eyestalk tissue of P.monodon individuals by using Illumina MiSeq® platform and produced 78,575,346 raw pair-end reads. After quality controlling, a total of 62,327,726 pair-end reads were de novo assembled into 69,089 unigenes with an average size of 447.89bp, N50 of 481bp and transcriptome size of 30.94Mb. The assembled unigenes were compared against five public protein databases and identified 165 unigenes related to growth development. There were 14,229 differentially expressed unigenes determined by using differential expression analysis. Additionally, 12,768 simple sequence repeats (SSRs) were detected from 11,173 unigenes. These results also may bring insight to P.monodon transcriptome and would be useful for trait mapping, marker-assisted breeding, studying of population genetics and genomics and annotating on functional genomics.
