Manufacture protocol A total of 37,394 unique rainbow trout transcript-specific oligonucleotide probes were used to construct a high-density rainbow trout microarrays. The probes, 60-mer long, were designed based on sequences from Rainbow Trout Gene Index TCs (Release 6.0, June 19, 2006, http://compbio.dfci.harvard.edu/tgi/cgi-bin/tgi/tc_ann.pl?gudb=r_trout). Probes were checked for possible non-specific mRNA cross-hybridization problems by comparing all individual probes with all rainbow trout transcriptome sequences. A probe design file was created to print the probes randomly on an Agilent 4 X 44 design format that contains 1417 Agilent control spots for quality control. The microarrays were synthesized in situ using the non-contact inkjet technology.
