Treatment protocol |
Seedlinges were sprayed with either mock-solution or 100 µM GA3 and collected after 30 min (30) and 60 min (60) GA3 (GA3) or mock (mock) treatment.

Growth protocol |
Arabidopsis thaliana (Col-0) and ap1-15 seedlings were grown for 15 days on GM-Medium at 22 °C 120 µE continuous light. After 15 days the seedlings, were transferred to GM-Medium containing 10 µM paclobutrazol (PAC). After additional 2 days seedlings were sprayed with either mock-solution or 100 µM GA3.

Total RNA was prepared using the Macherey-Nagel Nucleo Spin RNA Plant Kit was prepared from three biological replicate samples for each GA3 or mock treatment.

Hybridization protocol |
The probes were hybridized in rotating hybridization chambers (Agilent Technologies) and incubated at 65 °C for 17 h in a hybridization oven. Subsequently, the arrays were washed according to manufacturer’s instructions.

Scan protocol |
Slides were scanned immediately after washing on the Agilent DNA Microarray Scanner (G2505B) using one color scan setting for 1x44k array slides (Scan Area 61x21.6 mm, Scan resolution 10um, Dye channel is set to Green and Green PMT is set to 100%).

Data processing |
The scanned images were analyzed with Feature Extraction Software (Agilent) using default parameters (protocol GE1_1010_Sep10 and Grid: 021169_D_F_20080807) to obtain background subtracted and spatially detrended Processed Signal intensities.
