Hybridization protocol Cy3 and Cy5 labelled aRNA samples were mixed in equal proportions and hybridized at 37°C for 12 hours with the Automated Slide Processor (ASP) on INDAC oligonucleotide microarrays.
Scan protocol Microarrays were immediately scanned at 10 µm resolution in both Cy3 and Cy5 channels with a GenePix 4200AL scanner (Molecular Devices) with a variable PMT voltage to obtain maximal signal intensities. ArrayVision software was used for feature extraction.
Description Orb RIP-chip
Data processing We performed Significant Analysis of Microarrays (SAM) with False Discovery Rate (FDR) 0.01 to identify mRNAs that were enriched at least 1.5 fold in Orb RIP compared to mock RIP.
