Extraction protocol Total RNA containing the small RNA fraction was isolated using TRIzol reagent (Invitrogen).
Label biotin
Label protocol For each sample, 100ng of total RNA were amplified using the Affymetrix Whole-Transcript (WT) Sense Taget Labeling protocol. 5.5μg of the cDNA was fragmented and labeled with GeneChip® WT Terminal Labeling kit (901525, Affymetrix).
 
Hybridization protocol Affymetrix mouse gene 1.0ST arrays (Affymetrix, Santa Clara, CA, USA) were hybridized with 2.3μg of fragmented target, at 45°C for 16 hours washed and stained according to the protocol described in Affymetrix GeneChip® Expression Analysis Manual (Fluidics protocol FS450_0007).
Scan protocol The arrays were scanned with the GeneChip® Scanner 3000 7G (Affymetrix).

Data processing Background subtraction, quantile normalization and probeset summarization were performed with the Affymetrix Power Tools command line tool, using the RMA method.
