Sample GSM2287844 Query DataSets for GSM2287844
Status Public on Aug 23, 2016
Title African American primary proximal tubule cells K10160
Sample type RNA

Source name African American primary proximal tubule cells
Organism Homo sapiens
Characteristics apol1 genotype: G0G0
cell type: primary proximal tubule cells
Extracted molecule total RNA
Extraction protocol Total RNA was isolated from HEK293 Tet-on APOL1 G0, G1 and G2 cells using the QIAGEN Rneasy Mini Kit (QIAGEN Cat # 74104).
Label Biotin
Label protocol Approximately 250 ng of purified total RNA was processed to produce amplified and biotinylated sense-strand DNA targets.

Hybridization protocol Following fragmentation and labeling, 5.2 µg ss-cDNA was hybridized for 16 hr at 45 °C in hybridization oven, rotating at 60 rpm on GeneChip® Human Transcriptome Array 2.0. Cartridges were washed and stained using the GeneChip Fluidics Station according to standard Affymetrix operating procedures (Affymetrix®GeneChip® Fluidics Station 450 User's Guide AGCC (P/N 08-0295), the GeneChip® Expression Wash, Stain, and Scan User Manual for Cartridge Arrays (PN 702731)
Scan protocol Cartridges were scanned using the GeneChip® Scanner 3000 7G according to the standard Affymetrix protocol (GeneChip® Expression Wash,Stain, and Scan User Manual for Cartridge Arrays (PN 702731) and the Affymetrix® GeneChip® Command Console® User Manual (P/N 702569)).
Data processing Raw data were generated using TAC software and normalized by the RMA method. Log intensity distributions, pair-wise correlations and internal Affymerix controls were examined to evaluate hybridization quality.
