Extraction protocol The cell of samples were gathered flash frozen in liquid nitrogen. Illumina TruSeq RNA Sample Prep Kit was used with 1 ug of total RNA for the construction of sequencing libraries.

Sequenced reads were trimmed for adaptor sequence, and masked for low-complexity or low-quality sequence, then mapped to whole genome of Agrobacterium sp. ATCC 31749 using tophat2.
We used cufflinks to calculate the espression of genes in all samples. Fragments Per Kilobase of exon model per Million mapped reads(FPKM) was used to stand for the espression level
