Treatment protocol |
Samples were immediately frozen in liquid nitrogen after extraction from animals. Samples were thawed on ice immediately before commencing RNA extraction.

Growth protocol |
Male ZDF rats (Charles River, St-Constant, QC, Canada) were housed in individual cages, with a reverse 12h:12h light–dark cycle, and were provided with food and water ad libitum. Lean control rats were fed a standard chow (Purina 5008 diet; Purina, St Louis, MO, USA). Obese rats were provided a stock diet for 6 weeks.

Extraction protocol |
Tissue samples were homogenized using homogenizing beads and TRIzol (Thermo Fisher Scientific Inc., California, USA). Total RNA was then extracted using the RNeasy Mini Kit (Qiagen, Toronto, Canada), which included the optional DNase step, according to manufacturer instructions.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 100 ng total RNA according to the manufacturer's instructions.

Hybridization protocol |
For each sample, 100 ng of total RNA was prepared for hybridization to Affymetrix Rat Gene 2.1 ST array strips on the Affymetrix Hyb Oven 640, according to the manufacturer’s instructions. Strips were then washed and stained on the Affymetrix FS 450, according to the manufacturer’s instructions.

Scan protocol |
Strips were scanned on the Affymetrix Scanner 3000 7G, following the manufacturer's default settings.
