There were three replicate individuals per population-tissue (1, 2, or 3). So in total there were 27 samples. Each sample was hybridized 4 times - twice labeled with Cy3 ("Cy3A" or "Cy3B") and twice with Cy5 ("Cy5A" or "Cy5B").
