Treatment protocol |
Mice were treated with 5%DSS for 5 days. After another 3 days of normal water, colon was isolated and macrophages were isolated.

Growth protocol |
In order to induce colitis, mice were treated with 5%DSS for 5 days, followed by 3 days of normal water. Colon of the mice was digested and macrophages were sorted from the lamina propria cells. Macrophages were defined as being CD45+ CD11b+ CD64+ MHCII+ Ly6C-.

Colon macrophages were taken up in Trizol and RNA was isolated by phenol-chloroform extraction, followed by Quiagen Rneasy Plus Micro Kit according to the manufacturers instructions.

Single-stranded cDNA was generated from the amplified cRNA with the WT cDNA Synthesis Kit (Affymetrix) and then fragmented and labeled with the WT Terminal Labeling Kit (Affymetrix).

Data processing |
Normalization of the data was done with the Affymetrix Expression Console. Analysis was performed with the Affymetrix Transcriptome Analysis Console (TAC) v3.0. We considered genes to be differentially regulated between Rictorfl/fl LysM+/+ and Rictorfl/fl LysM+/cre Colon macropahges that were more than two-fold differently expressed with a ANOVA significance value of smaller than 0.05.
