Title |
Day 7 wild type mouse ES cells, replicate 2 |
Sample type |
RNA |
Source name |
Day 7 retinal aggregate from embryonic stem cell line EB5, mouse strain 129/Ola in which GFP is knocked-in under Rx promoter
Organism |
Mus musculus |
Characteristics |
tissue: retinal ESC-derived aggregates differentiation day: 7
Treatment protocol |
Corresponding aggregates from WT ESC were harvested at Day 4 and 7 of differentiation.
Growth protocol |
ESC were cultured in 3% matrigel containing retinal differentiation medium as described by Eiraku and Sasai (Nat Protocols 7:69-79, 2012).
Extracted molecule |
total RNA |
Extraction protocol |
Trizol extraction followed by column purification (Ambion) of total RNA was performed according to the manufacturer's instructions.
Label |
biotin
Label protocol |
Sense target cDNA was prepared from 100ng of total RNA using the Ambion® WT Expression Kit (Life Technologies P/N 4411973). cDNA was fragmented and biotin-labeled using the Affymetrix® GeneChip® WT Terminal Labeling Kit (Affymetrix P/N 900671).
Hybridization protocol |
Five micrograms of cDNA was hybridized for 16h at 45C on a Mouse Gene 2.0 ST GeneChip array.
Scan protocol |
GeneChips were scanned using the Affymetrix GeneChip Scanner 3000 7G.
Description |
Gene expression data from D7 retinal differentiated WT Rx-GFP aggregates
Data processing |
Probe signals were quantile normalized and summarized by the RMA algorithm using Partek Genomics Suite software v6.5
