Treatment protocol Microarray analysis was performed on post-necropsy liver samples on 31 animals. (11 adults and 20 infants). Of the adults 4 were uninfected, 5 SIV-infected, and 2 SIV-infected + cART treatment). Of the infants, 7 were uninfected, 9 SIV-infected, and 4 SIV-infected + cART treatment.
Growth protocol 31 Indian-orgin Rhesus Macaques were used. 11 adults (4 uninfected, 5 SIV-infected, 2 SIV-infected + cART treatment) and 20 infants (7 uninfected, 9 SIV-infected, 4 SIV-infected + cART treatment).
Extracted molecule total RNA
Extraction protocol Total RNA was isolated from frozen liver powder obtained from necropsies using the NucleoSpin RNA isolation kit (Macherey-Nagel)
Label Cy3
Label protocol The Agilent One-Color Microarray-Based Gene Expression Analysis Protocol was followed for all processing steps, including Cy3-cDNA probe preparation, hybridization and array washing.
 
Hybridization protocol The Agilent One-Color Microarray-Based Gene Expression Analysis Protocol was followed for all processing steps, including Cy3-cDNA probe preparation, hybridization and array washing.
Scan protocol Agilent Rhesus (8x60K) oligonucleotide microarrays were used. Dry slides were scanned on an Agilent Technologies Scanner G2505C US93503719 using the XDR setting.
Data processing Raw images were analyzed using the Agilent Feature Extraction software (version 10.7.3.1) and the GE1-v5_95_Feb07 extraction protocol.
