Data processing The first step was to detect and remove adapter sequences with the tool FastqMcf
The quality of Fastq files was checked before and after adapter clipping with FastQC
Each adapter-clipped FastQ file was collapsed into the sequence and the number of appearances (using the tool “Collapse” - FastxTools http://hannonlab.cshl.edu/fastx_toolkit/) ranked by the counts
The final count table contained only the sequences and the number of reads per sample
