Treatment protocol Four Arabidopsis plants represent one biological replicate. Plants were treated with BTH by spraying with final concentrations of 1mM. Plants were treated the first time 7 days after germination and the second time 10 days after germination. RNA was extracted 21 days after germination.
Growth protocol Plant material used was wild-type Arabidopsis thaliana L. Heynh cultivar 6 Columbia (Col-0). All Arabidopsis plants were grown under long day condition (photoperiod of 16h light at 22°C/ 8h light at 22°C, with 60% relative humidity).
Extracted molecule total RNA
Extraction protocol The RNA was extracted using the NucleoSpin RNA plant extraction kit (Machery-Nagel Hoerdt, France) according the manufacturer`s recommendations.
Label Cy3
Label protocol Amplification and labbeling were performed with MessageAmp™ II aRNA Amplification Kit (Ambion) with Cy5/Cy3 labels
 
Hybridization protocol The hybridization performed on a rotative Agilent Hybridization Oven, 17h at 65°C, 10g. Afterwards, the slide were washed, and scanned.
Scan protocol Scanning was performed on 2µm NimbleGen MS 200 scanner

Data processing All statistical analyses on the gene expression data were performed using the R language, version 2.5.1 (R Development Core Team, 2011) and the package LIMMA (Smyth G.K., 2005) from the Bioconductor project. For the processing step, data were normalized by the lowess method in LIMMA.
