Title |
Smoker female study #5 |
Sample type |
RNA |
Source name |
Smoker female buccal mucosa
Organism |
Homo sapiens |
Characteristics |
tissue: buccal mucosa smoking status: Smoker gender: female
Treatment protocol |
After topical anesthesia 5-mm punch biopsies were obtained from grossly normal appearing buccal mucosa.
Extracted molecule |
total RNA |
Extraction protocol |
Total RNA was isolated with an RNeasy Mini Kit (Qiagen Inc) and stored at 80ºC until analysis.
Label |
biotin
Label protocol |
Biontinylated cRNAs were prepared according to the standard Affymetrix protocol from 1.5 ug total RNA (www.affymetrix.com).
Hybridization protocol |
Following fragmentation 10 ug of cRNA were hybridized for 16 h at 45ºC on Gene Chip HGU133 Plus 2 arrays. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.
Scan protocol |
GeneChips were scanned using the Affymetrix GeneChip Scanner 3000 7G.
Description |
Gene expression data from buccal mucosa biopsy female smoker 40 never smokers and 40 active smokers were recruited. Subjects were age- and gender- matched.
Data processing |
The data were analyzed with Robust Multichip Average (RMA) algorithm within GeneSpring 7.2 Software (Agilent Technologies). Data from each chip were normalized for inter-array comparisons by first setting measurements of <0.01 to 0.01 and then normalizing to 50% of measurements taken from that array.
