| Treatment protocol |
The chickens in infection group were injected in the chest muscles with 0.5 mL of E. coli O78 bacterial fluid, while the chickens in control group were injected in the chest muscles with 0.5 mL sterile normal saline.

| Growth protocol |
The one-day-old white leghorn SPF chickens were reared in isolators for 7 days, then these chickens were transferred to fumigated animal houses and reared for another 7 days. All the chickens were proved to be adapted to the breeding environment by 15 days old. After weighing, the chickens were randomly divided into two groups and 48 chickens in each group.

| Extraction protocol |
Briefly, total RNA was extracted with Trizol method. The NEBNext® Ultra™ Directional RNA Library Prep Kit (Illumina, San Diego, CA, USA) was used to prepare the cDNA libraries.
RNA libraries were prepared for sequencing using standard Illumina protocols

cDNA libraries were sequenced by paired-end 150 bp sequencing on an Illumina system.
Clean data were obtained by removing reads containing adapter, reads containing poly-N and low quality reads from raw data. At the same time, Q20, Q30 and GC content the clean data were calculated
Transcript count, FPKM were calculated using a protocol.
