Treatment protocol |
Leaf samples were collected from the wild, psaA and psbA mutant tobacco plants and immediately frozen in liquid nitrozen.

Growth protocol |
Plants were grown in tissue culture bottles in the selection medium containing spectinomycin (500 mg/L), kept in dim light (25-30 mmol photons m-2 sec-1) 16h (light/8h (dark). Leaves harvested from the plants subcultred for 2-3 weeks were used in transcriptomic studies.

Total RNA was isolated using Spectrum Plant Total RNA Kit (Sigma, USA) from tobacco leaf samples of wild type, psaA and psbA mutants according to the manufacturer’s protocol

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 5.0 µg total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).

Hybridization protocol |
Following fragmentation, 10 µg of cRNA were hybridized for 16 hr at 45°C on tomato GeneChip Genome Array. The arrays were washed and stained using streptavidin phycoerythrin on an Affymetrix fluidics station 450.

Scan protocol |
The tomato GeneChip Genome arrays were scanned on a GeneChip scanner 3000.

Gene expression data from psbA mutant tobacco plant

Data processing |
After scanning, CEL files were analyzed using GeneSpring GX 11.0 sotware. The GeneChip-Robust Multiarray Average (GC-RMA) algorithm was used for the back ground correction, quantile normalization and median polished probe set summarization to generate single expression value for each probe set. Normalized expression values were log2-transformed.
