Label protocol 50 µg of total RNA were reverse transcribed and labeled using the SuperScript Plus Indirect cDNA Labeling System and Alexa Flour dyes (Invitrogen, Carlsbad, CA, USA) following the manufacturer's protocol

Channel 2
Source name E18
Organism Drosophila melanogaster
Characteristics age: 4-6 days
strain: E18
sex: female
developmental stage: adult
tissue: whole fly
Growth protocol Flies were reared at 22ºC
Extracted molecule total RNA
Extraction protocol TRIzol procedure
Label Alexa Fluor 555
Label protocol 50 µg of total RNA were reverse transcribed and labeled using the SuperScript Plus Indirect cDNA Labeling System and Alexa Flour dyes (Invitrogen, Carlsbad, CA, USA) following the manufacturer's protocol

Hybridization protocol Hybridizations were performed following CDMC protocols (http://www.flyarrays.com) using Corning microarray hybridization chambers (Corning Incorporated, Corning, NY, USA)
Scan protocol Scanned on an aQuire microarray scanner (Genetix, New Milton, UK), images were quantified using Genetix QScan software (Version 1.1.8.10)
Description Competitive hybridization between E17 and E18
Data processing Normalized 647/555 ratios were obtained using CARMAweb (https://carmaweb.genome.tugraz.at/). Dye-swap replicates were normalized as pairs. Local background effects, within-array variation, and between-array variation was corrected using the "minimum", "printtiploess", and "quantile" methods, respectively. Spots passed quality control if they showed mean signal intensities of one standard deviation above background for both channels.
