Data processing Image analysis and basecalling was performed using Illumina's Real Time Analysis v1.8.66.3 software, followed by demultiplexing of indexed reads and generation of FASTQ files with Illumina's bcl2fastq-1.8.4 software.
Sequenced reads were aligned to iGenome's UCSC mm10 using TopHat aligner v2.1.0.
Cufflinks (cuffquant followed by cuffnorm) were used to generate gene abundances
