Growth protocol |
Seedlings were grown in 150 µE white light on GM medium for 10 days in long day conditons (16 hrs light/8 hrs dark). Material was harvested in the middle of the light period.

Cy3-labeled cRNA was prepared from 0.5 µg total RNA.

Hybridization protocol |
The probes were hybridized in rotating hybridization chambers (Agilent Technologies) and incubated at 65 °C for 17 h overnight in a hybridization oven. Subsequently, the arrays were washed according to the manufacturer’s instructions.

Scan protocol |
Slides were scanned immediately after washing on the Agilent DNA Microarray Scanner (G2505B) using one color scan setting for 1x44k array slides (Scan Area 61x21.6 mm, Scan resolution 10um, Dye channel is set to Green and Green PMT is set to 100%).

Data processing |
The scanned images were analyzed with Feature Extraction Software 10.7.3.1. (Agilent) using default parameters (protocol GE1-v1_107_Sep09 and Grid: 021169_D_F_20110524) to obtain background subtracted and spatially detrended Processed Signal intensities.
