Endometrial biopsy samples were collected from five normal cycling mares (Bavarian Warmblood). Follicular development and ovulation were monitored routinely by daily transrectal palpation and ultrasound examination. Samples were obtained by transcervical biopsy and taken on five different time points during the estrous cycle (days 0, 3, 8, 12, 16), where day 0 corresponded to the day of ovulation. Biopsies were collected during different cycles. When two biopsies were collected in the same cycle, the interval between biopsy collections was at least 9 days.

Extraction protocol |
Total RNA was isolated from the 25 endometrial biopsy samples using Trizol® Reagent (Invitrogen GmbH, Karlsruhe, Germany) according to the manufacturer’s instructions. Quantity and purity of RNA were measured with a NanoDrop 1000 (PEQLAB Biotechnologie GMBH, Erlangen, Germany). Quality of total RNA was assessed by electrophoresis using an Agilent 2100 Bioanalyzer (Agilent Technologies, Waldbronn, Germany).

Cy3-labeled cRNA was produced using the Quick Amp Labeling Kit, one-color (Agilent Technologies) according the manufacturer’s instructions.

Hybridization protocol |
Microarray analysis was performed using Agilent 4x44k Horse Gene Expression microarrays (AMADID 021322). Labeled cRNA was hybridized to the microarrays according the manufacturer’s instructions.

Scan protocol |
Hybridized and washed slides were scanned at 3 µm resolution, 20 bit option, single pass with an Agilent DNA Microarray Scanner (G2505C, Agilent Technologies).

Image processing was performed with Feature Extraction Software 10.7.3.1 (Agilent Technologies) using default parameters (protocol GE1_107_Sep09 and Grid: 021322_D_F_20090727) to obtain background subtracted and spatially detrended Processed Signal intensities.
