Functional ER alpha transcriptional regulatory network for cell cycle in an ER(+) breast cancer subgroup

(Submitter supplied) To better characterize group IE like human breast cancer based on the gene profiles of estrogen actions through estrogen receptor alpha (ER alpha), we identified an ER alpha transcriptional regulatory network for cell cycle in silico. We used two datasets from cell line (Data 1) and clinical samples (Data 2), respectively. Analyses on Data 1 via trajectory clustering and Pathway-Express confirmed the significant estrogen effect on up-regulating cell cycle activities. more...

Statistical identification of gene association by CID in application of constructing ER regulatory network

(Submitter supplied) A variety of high-throughput techniques are now available for constructing comprehensive gene regulatory networks in systems biology. In this study, we report a new statistical approach for facilitating in silico inference of regulatory network structure. The new measure of association, coefficient of intrinsic dependence (CID), is model-free and can be applied to both continuous and categorical distributions. more...

Recovery of biological information under heterogeneous experimental conditions using subgroup standardization.

(Submitter supplied) Recovery of biological information (i.e. Breast tumor versus non-tumor part of breast) from microarray data under heterogeneous experimental conditions (Buffer1 versus Buffer2) using subgroup standardization. Microarray is a useful tool for gene expression analysis and prediction. For a given disease, a microarray database may come from various sources with different experimental setups, collected over time. more...

Agilent-012097 Human 1A Microarray (V2) G4110B (Feature Number version)

(Submitter supplied) Agilent's Human 1A Oligo Microarray (V2) includes over 20K 60-mer oligonucleotide probes, sourced from the Incyte Foundation Database, RefSeq, and GenBank, and are designed to span conserved exons across the transcripts of the targeted full length genes. Coupled with Agilent's probe selection and validation processes, this design method gives the customer maximum confidence in data quality and prevents redundancy in gene coverage. more...
