Transcriptome analysis of the zebrafish pineal gland

(Submitter supplied) The zebrafish pineal gland (epiphysis) is an autonomous clock organ. In addition to being a site of melatonin production, it contains photoreceptor cells and functions as a circadian clock pace maker, making zebrafish a useful model system to study the developmental control of expression of genes associated with melatonin synthesis and photodetection, and the circadian clock. Here we have used DNA microarray technology to study the zebrafish pineal transcriptome. more...

Pineal gland development

Analysis of pineal gland across 5 developmental stages (3 larval, 2 adult) during the day and night. Pineal gland is a site of melatonin production, contains photoreceptor cells, and acts as a circadian clock pace maker. Results provide insight into the molecular basis of pineal gland development.

Global identification of the gene networks and cis-regulatory elements of the cold response in zebrafish

(Submitter supplied) The transcriptional programs of ectothermic teleosts are directly influenced by water temperature. Although various cold-responsive transcriptional patterns have been determined in fishes, the systematic molecular networks governing the temperature responses are still unknown. We profiled the transcriptional responses in eight tissues of zebrafish exposed to graded cold temperatures, ranging from normal (28°C) to mild (18°C) and severe (10°C) cold, using RNA-seq. more...

Genome-wide mapping of Hif-1α binding sites in zebrafish [microarray]

(Submitter supplied) Analysis of gene expression changes in the von Hippel Lindau when mutant compared to wild-type at 4dpf using a whole genome microarray expression profiling. The von Hippel Lindau mutant displays a systemic hypoxic response under normoxic conditions. We performed single-colour microarrays to identify the gene expression changes which underpin the hypoxic phenotype. We used 3 biological replicates from both mutant and control, followed by analysis using Limma to identify significant gene expression changes. more...

Genome-wide mapping of Hif-1α binding sites in zebrafish [ChIP-seq]

(Submitter supplied) Analysis of the binding sites of Hif-1α in both wild-type and von Hippel Lindau mutant zebrafish lines at 4dpf by ChIP linked next generation sequencing. The von Hippel Lindau mutant displays a systemic hypoxic response under normoxic conditions. Results show the extent of Hif-1α binding to the genome, and provide a basis for analysis of the transcriptional response to genetically induced hypoxia in zebrafish.
