Genome-wide RNA Polymerase II binding signal in Arabidopsis thaliana

(Submitter supplied) Several studies indicate that plant MIR genes are transcribed by RNA Pol II, similar to what is found in animals (Cai et al., 2004; Lee et al., 2004). By sequencing the 5' transcript ends Xie et al. (2005) mapped the transcription start sites (TSSs) for 52 MIR genes. This list was expanded upon through computational prediction of the core promoters (Zhou et al., 2007). In addition to the TATA box sequence motifs located upstream of the TSSs (Xie et al. more...

Genome-wide mapping of the HY5-mediated gene networks in Arabidopsis that involve both transcriptional and post-transcriptional regulations: ChIP-Chip

(Submitter supplied) LONG HYPOCOTYL 5 (HY5) is a basic leucine zipper transcription factor (TF) that functions downstream of multiple families of photoreceptors. Mutations in the HY5 gene cause a myriad of aberrant phenotypes in Arabidopsis, including elongated hypocotyl, reduced accumulation of pigments, halted chloroplast development in greening hypocotyls, altered root morphology and defective hormonal and stimulus responses. more...

Genome wide BZR1 binding site analysis in Arabidopsis

(Submitter supplied) BR induces rapid dephosphorylation and nuclear localization of BZR1 through a cascade of signaling events thus regulates BR-responsive gene expression and plant development. We use chromatin-immunoprecipitation microarray (ChIP-chip) experiments identified about 2200 high confidence BZR1 binding sites, which includes all previous known binding regions. The binding sites are distributed throughout the genome but are rare in the centromere regions, which is similar to the distribution of expressed genes. more...

Epigenetic Control of Light-Regulated Gene Expression in Arabidopsis

(Submitter supplied) Although landscapes of several epigenetic marks are now available for Arabidopsis and rice, such profiles remain static and do not provide information about dynamic changes of plant epigenomes in response to developmental or environmental cues. Here we analyzed the effects of light regulation on four epigenetic histone modifications (H3K9ac, H3K9me3, H3K27ac, H3K27me3). Our genome-wide profiling of H3K9ac and H3K27ac revealed that these modifications are gene-specific. more...
