Genome-wide association analysis in diverse inbred mice: power and population structure

(Submitter supplied) The discovery of quantitative trait loci (QTL) in model organisms has relied heavily on the ability to perform controlled breeding to generate genotypic and phenotypic diversity. Recently, we and others have demonstrated the use of a set of diverse inbred mice as a QTL mapping population. The use of this population has many advantages, including increased phenotypic diversity, a higher recombination frequency and the ability to collect genotype data in community databases. more...

Liver gene expression in a panel of laboratory inbred mouse strains

(Submitter supplied) This study aimed to perform gene expression quantitative trait locus mapping (eQTL) in the livers of a panel of 36 laboratory inbred strains. Mice were dosed with a saline solution by oral gavage and sacrificed at 24 hours. Livers were removed at sacrifice, RNA was extracted and gene expression was assayed using the Agilent G4121A array. Pre-Collaborative Cross liver gene expression

(Submitter supplied) The Collaborative Cross (CC) recombinant inbred panel was conceived as an ideal resource for mammalian system genetics. The pre-CC is a proof-of-concept experiment involving CC lines that have undergone at least five generations of inbreeding. Siblings from these lines were each involved in one of four distinct phenotyping arms, then genotyped on a high-density Affymetrix platform. The genetic profile of these emerging lines reveals high diversity, balanced allele frequencies, and well-distributed recombination – all ideal qualities for a mapping panel. more...

Testis expression in Mus musculus domesticus WSB/EiJ x Mus musculus musculus PWD/PhJ F2 hybrids

(Submitter supplied) To characterize the genetic basis of hybrid male sterility in detail, we used a systems genetics approach, integrating mapping of gene expression traits with sterility phenotypes and QTL. We measured genome-wide testis expression in 305 male F2s from a cross between wild-derived inbred strains of M. musculus musculus and M. m. domesticus. We identified several thousand cis- and trans-acting QTL contributing to expression variation (eQTL). more...

MF1 outbred stock liver gene expression data

(Submitter supplied) Linkage analysis of complex traits in mice is a powerful tool to find loci affecting the phenotype but it has a poor resolution making it difficult to identify the underlying genes. We show here, using whole genome association analysis of gene expression traits in an outbred mouse population, the MF1 stock, that mapping resolution is greatly increased as compared to linkage. The fact that eQTLs discovered in other crosses were replicated and successfully mapped with high resolution in this population provides a strong proof of concept. more...

Pathway analysis of expression QTL data in fat identifies a role for cyclin H in oxidative phosphorylation

(Submitter supplied) Genome-wide gene expression profiling has been extensively used to generate biological hypotheses based on differential expression. Recently, many studies have used microarrays to measure gene expression levels across genetic mapping populations. These gene expression phenotypes have been used for genome-wide association analyses, an analysis referred to as expression QTL (eQTL) mapping. Here, eQTL analysis was performed in fat issue from 28 inbred strains of mice. more...

Gene Expression data in whole blood from 121 Puerto Rican children

(Submitter supplied) Puerto Ricans are a racially admixed population, that consists of European, African and Native American ancestrie. Understanding eQTL patterns in Puerto Ricans should help us elucidate both regulation of gene expression and disease causation in racially admixed populations in general, and in Hispanic subgroups in particular.

Gene expression analysis of nine European maize (Zea mays L.) inbred lines and nine corresponding hybrids

(Submitter supplied) In this study expression levels of 732 genes were analyzed for European maize (Zea mays L.) inbred lines (4 Flint and 5 Dent) and nine corresponding hybrids by microarray analysis. The selection of the 732 genes was based on a previous study (Thiemann et al., Theor Appl Genet 2010, 120:401-413), which sequences were derived from the 46k microarray (platform GPL6438) (University of Arizona, USA). 558 of the 732 genes represented on the microarray were differentially expressed between the original 21 parental inbred lines and were correlated with at least one of the three characteristics MPH (mid-parent heterosis) and/or HP (hybrid performance) of the trait GY (grain yield) and/or HP of the trait grain dry matter content. more...
