Single-Cell Transcriptomic Atlas of Human Hepatic ILCs Reveals the Enrichment of ILC2 in Liver Cancer

(Submitter supplied) Here, we show the scRNA-seq-based analysis of 9 ILC samples sorted by flow cytometry, from blood, healthy livers, hepatocellular carcinoma (HCC) tumors, and HCC tumor-adjacent liver tissues. Unbiased transcriptional clustering revealed seven distinct ILC subpopulations in healthy liver and six in liver cancer, among which there were two tissue-resident NK cell subpopulations (CXCR6+CD16+ and CXCR6+CD16-) in healthy liver but only one tissue-resident NK cell subpopulation (CXCR6+CD16-) in tumor tissues. Notably, ILC2s were significantly accumulated in the HCC tissues, and bulk RNA sequencing of SLAMF1+ ILC2s and SLAMF1- ILC2s identified their function.

CD56dim NK cell gene signature in melanoma patients with better and worse clinical outcomes

(Submitter supplied) Natural killer (NK) cells are innate cytotoxic and immunoregulatory lymphocytes that have a central role in anti-tumor immunity and play a critical role in mediating cellular immunity in advanced cancer immunotherapies, such as dendritic cell (DC) vaccines. Our group recently tested a novel recombinant adenovirus-transduced autologous DC-based vaccine that simultaneously induces T cell responses against three melanoma-associated antigens for advanced melanoma patients. more...

New miRNA signatures herald human NK cell subsets at different stages of differentiation: involvement of miR-146a-5p in the regulation of KIR expression

(Submitter supplied) Natural killer cells are cytotoxic innate lymphoid cells that play an important role for early host defenses against infectious pathogens and surveillance against tumor growth and metastasis. In humans, NK cells may be divided in various subsets on the basis of the relative expression of the CD56 molecule and of the low-affinity FcγRIIIA CD16. In particular, the two main NK cell subsets are represented by the CD56bright CD16-/dull and the CD56dull CD16bright NK cells. more...

Single-nucleus RNA-seq of NASH HCC liver tissue

(Submitter supplied) Hepatocellular carcinoma (HCC) is the fourth leading cause of cancer-related death world-wide. The prevalence of non-alcoholic fatty liver disease (NAFLD) has been rising, along with an increase in NAFLD-related HCC. To investigate cell-type composition in NAFLD and HCC, we performed single-nucleus RNA-seq (snRNA-seq) of patients with fatty liver disease in order to transcriptionally characterize cell-types in an unbiased manner. more...

Single-cell transcriptomics in bone marrow delineates CD56dimGranzymeK+ subset as intermediate stage in NK cell differentiation

(Submitter supplied) In this study we performed single-cell RNA sequencing on 7000 negatively enriched fresh NK and progenitor cells from one healthy bone marrow donor, that were pre-labeled with oligonucleotide-conjugated antibodies against CD34, CD117, CD56 and CXCR6. A new CD56dimGzmK+ subset was identified that shared features with CD56bright and CD56dimGzmK- NK cells based on transcriptome, phenotype (NKG2AhighCD16lowKLRG1highTIGIThigh) and functional analysis in bone marrow and blood, supportive for an intermediate subset. more...

CD49a+ and CD49a- NK cells from human livers

(Submitter supplied) Purified NK cells from human liver tissues were first enriched by MACS using NK Cell Isolation Kit (Miltenyi Biotec, German) and CD49a+/- hepatic NK cells were isolated by FACS Aria cell sorter (BD Biosciences, United States) to attain a purity greater than 95%.

(Submitter supplied) Pooled purified peripheral blood derived CD56dimCD16+ NK, CD56brightCD16- NK and in vitro activated CD56+CD16+ NK subsets obtained from 9 healthy donors were analyzed for gene expression pattern. Comparative transcriptomics of porcine conventional blood NK cells, conventional liver NK cells and liver resident NK cells

(Submitter supplied) Liver-resident NK (lrNK) cells have been studied in human as well as in mice. In the current study, we compared the transcriptome of three porcine NK cell populations: CD8αhigh cNK cells from peripheral blood, CD8αhigh NK cells isolated from the liver and the liver-specific CD8αdim NK cells using RNA-seq, to gain new insights in the biology of these cells. Overall, our data indicate that lrNK cells show an immature and anti-inflammatory phenotype. more...

Single-cell RNA sequencing reveals the heterogeneity of liver-resident immune cells in human

(Submitter supplied) The liver plays a critical role in both immune defense and tolerance in the body. The liver-resident immune cells (LrICs) determine the immune properties, but the unique composition and heterogeneity of these cells are incompletely understood. Here, we dissect the diversity of LrICs by a comprehensive transcriptomic profiling using the unbiased single-cell RNA-sequencing (scRNA-seq). A total of 70, 706 of CD45+ immune cells from the paired liver perfusion, spleen and peripheral blood as references were profiled. more...
