Transcriptional effects of the TOR2-controlled signaling function

(Submitter supplied) We analysed the transcriptional effects of the TOR2-controlled signaling function using a genome-wide microarray approach in yeast. In S. cerevisiae, TOR2 has two essential signaling functions. One, shared with TOR1, is required for translation initiation, transcription, and cell growth in response to the presence of nutrients. The second is unique to TOR2, and functions in cell-cycle-dependent actin polarization and possibly in transcription. more...

Genome-wide recruitment profiling of transcription factor Crz1 in response to high pH stress

(Submitter supplied) Exposure of the budding Saccharomyces cerevisiae to an alkaline environment produces a robust transcriptional response involving hundreds of genes. Part of this response is triggered by an almost immediate burst of calcium that activates the Ser/Thr protein phosphatase calcineurin. Activated calcineurin dephosphorylates the transcription factor Crz1, which moves to the nucleus and binds to calcineurin/Crz1 responsive gene promoters. more...

primary trophoblast study

(Submitter supplied) Primary cultures of human trophoblasts were established from normal, term placenta. Cells were treated five hours after plating. This sample was treated with 1 uM GW7845. RNA was extracted after 48 hours of treatment using Tri-reagent. Each sample was pooled from three individual placentas prior to target generation. Targets were produced using standard Affymetrix procedures from 30ug of total RNA. Keywords: parallel sample

PANC-1 cell differentiation

(Submitter supplied) Multiple commercial microarrays for measuring genome-wide gene expression levels are currently available, including oligonucleotide and cDNA, single- and two-channel formats. This study reports on the results of gene expression measurements generated from identical RNA preparations that were obtained using three commercially available microarray platforms. RNA was collected from PANC-1 cells grown in serum-rich medium and at 24 h following the removal of serum. more...

MH Hannover Pseudomonas putida 4.5K

(Submitter supplied) Purified DNA of some 4600 overlapping shotgun clones in vector pCR-BluntII-TOPO (Invitrogen, Groningen, The Netherlands) was used as template in standard PCR amplification with the vector-specific primer pair d(TCGGATC CACTAGTAACG) and d(GGCCGCCAGTGTGATG). Shotgun cloning had been performed according to the procedures described by the vector's manufacturer. Each PCR reaction was individually checked by agarose gel electrophoresis. more...

Determination of variability of fermentor-grown Aspergillus niger

(Submitter supplied) Knowledge of the biological and technical variation for fermentor-grown Aspergillus niger cultures is needed to design DNA microarray experiments properly. We cultured A. niger in batch-operated fermentor vessels and induced with D-xylose. Transcript profiles were followed in detail by qPCR for 8 genes. A variance components analysis was performed on these data to determine the origin and magnitude of variation within each process step for this experiment. more...

A comprehensive and universal method for assessing the performance of differential gene expression analyses

(Submitter supplied) The number of methods for pre-processing and analysis of gene expression data continues to increase, often making it difficult to select the most appropriate approach. We present a simple procedure for the comparative estimation of a variety of methods for microarray data pre-processing and analysis. Our approach is based on the use of real microarray data in which controlled fold changes are introduced into 20% of the data to provide a metric for comparison with the unmodified data. more...
