Gene expression profiling of native mussels from Venice lagoon area

(Submitter supplied) We examined gene expression profiling of native mussels that were sampled in early summer 2003 from sites of the Venice lagoon area known to be differently affected by chemical pollution: Sites 1 and 2 close to the industrial district of Marghera and Site 3 close to the Lido lagoon outlet. Site 4, a current mussel farm located offshore, has been chosen as source of reference targets for microarray hybridizations. more...

Gene expression profiling of mussels treated with two chemical mixtures

(Submitter supplied) We examined gene expression profiling of mussels treated with two chemical mixtures composed by heavy metals or organic compounds, both including genotoxic agents (cadmium, benzo[a]pyrene, 1-nitro/amino-pyrene) and other contaminants (cupper, mercury, fluoranthene, TCDD). For digestive gland one RNA sample from control mussels and one from each treatment group (7 mussels) were competitively hybridized on the MytArray 1.0. more...

Tissue specificity of gene expression profiling from mussels in normal conditions.

(Submitter supplied) We examined tissue specificity of gene expression in control mussels. Total RNA was isolated from gills (G), digestive gland (DG), tissues involved in contraction/motility (FML: foot/adductor muscles/ligaments) and reproduction (GM: gonads and mantle) producing four tissue-specific samples. Total RNA was reverse-transcribed and labeled using a Cy3-dCTP and Cy5-dCTP direct incorporation. Each sample was hybridized in competition with the total pool (equal RNA amounts from G, DG, GM and FML) and the relative abundance of each gene was measured by directly comparing fluorescent signals for each probe. more...

Zebra mussel byssus cDNA microarray

(Submitter supplied) 716 E.coli clones were selected from thirty-four 96-well plates and re-arranged into eight new 96-well plates. The overnight cultures from the eight 96-well plates were used to prepare the PCR templates. 10 μl of each bacterial culture was taken to mix with 90 μl sterile double distilled water. Then the mixture was incubated at 100 ℃ for 10 minutes followed by 15 minutes 1200g centrifuge. The supernatant was used as PCR templates. more...

Transcriptomic responses to salinity stress in invasive and native blue mussels (genus Mytilus)

(Submitter supplied) The invasive marine mussel Mytilus galloprovincialis has displaced the native congener Mytilus trossulus from central and southern California, but the native species remains dominant at more northerly sites that have high levels of freshwater input. To determine the extent to which interspecific differences in physiological tolerance to low salinity might explain limits to the invasive species’ biogeography, we used an oligonucleotide microarray to compare the transcriptional responses of these two species to an acute decrease in salinity. more...

Cross platform microarray analysis for robust identification of differentially expressed genes

(Submitter supplied) Microarrays have been widely used for the analysis of gene expression and several commercial platforms are available. The combined use of multiple platforms can overcome the inherent biases of each approach, and may represent an alternative that is complementary to RT-PCR for identification of the more robust changes in gene expression profiles. In this paper, we combined statistical and functional analysis for the cross platform validation of two oligonucleotide-based technologies, Affymetrix (AFFX) and Applied Biosystems (ABI), and for the identification of differentially expressed genes. more...

Characterization of B- and T-lineage ALL by Integrated Analysis of microRNA and mRNA Expression Profiles

(Submitter supplied) Acute lymphoblastic leukemia (ALL) is an heterogeneous disease comprising several subentities that differ for both immunophenotypic and molecular characteristics. Over the years, the biologic understanding of this neoplasm has largely increased. Gene expression profiling has recently allowed to identify specific signatures for the different ALL subsets and permitted identification of pathways deregulated by a given lesion. more...

Performance of Immunochip 1.0 with hemolymph samples collected at 3 and 48 hours from Vibrio-challenged mussels

(Submitter supplied) We aimed to exemplify early and late transcriptional response of M. galloprovincialis to live Vibrio cells. Hemolymph was collected at 3 and 48 hours after the injection of 10 to 7 cells Vibrio splendidus LGP32 into the posterior adductor muscle. Hemolymph samples were similarly collected from paired control mussels injected with PBS-NaCl. The purified RNAs were successfully amplified, labelled and competitively hybridized to the new mussel oligoarray Immunochip 1.0. more...

Development of a new low density stress response microarray STREM

(Submitter supplied) Development of a new low density stress response microarray to evaluate biological effects of contaminants in Mytilus sp: laboratory validation. Background: Despite the increasing use of mussels in environmental monitoring, their genome and gene functions remain weakly explored. Recently several cDNA microarrays were proposed in Mytilussp, however partial putatively identified transcripts are provided rendering very difficult the generation of robust transcriptional responses in term of pathwaysidentification. more...
