[miRNA Training Set] Protein-coding and MicroRNA Biomarkers of Recurrence of Prostate Cancer Following Radical Prostatectomy

(Submitter supplied) To identify biomarkers predictive of biochemical recurrence, we isolated the RNA from 70 formalin-fixed paraffin-embedded (FFPE) radical prostatectomy specimens with known long term outcome to perform DASL expression profiling with a custom-designed panel of 522 prostate cancer relevant genes that we designed. We identified a panel of ten protein-coding genes and two miRNA genes that could be used to separate patients with and without biochemical recurrence (p < 0.001), as well as for the subset of 42 Gleason score 7 patients (p < 0.001). more...

Training and validation of a novel 4-miRNA ratio model (MiCaP) for prediction of post-operative outcome in prostate cancer patients

(Submitter supplied) Background: New molecular biomarkers for prostate cancer (PC) prognosis are urgently needed. Ratio-based models are attractive, as they require no additional normalization. Here, we train and independently validate a novel 4-miRNA prognostic ratio model for PC. Patients and methods: By genome-wide miRNA expression profiling of PC tissue samples from 123 men who underwent radical prostatectomy (RP) (PCA123, training cohort), we identified six top candidate prognostic miRNAs and systematically tested their ability to predict post-operative biochemical recurrence (BCR). more...

Identification of miRNAs specific for prostate cancer (PCa)

(Submitter supplied) The purpose of this study are: - To identify new biomarkers specific for prostate cancer (PCa) that can be used as diagnostic markers in the urine of individuals with high probability of PCa (abnormal PSA and/or digital rectal examination). - To validate the utility of these new biomarkers, as well as others already known such as PCA3, fusion gene TMPRSS2-ERG, GOLPH2 and SPINK1. - To establish a prediction model for the diagnosis of PCa based on the expression of these biomarkers. more...

MicroRNA Profiling Identifies Potential Diagnostic and Prognostic Markers in Prostate Cancer

(Submitter supplied) Prostate cancer is the second leading cause of cancer death in the United States and Europe. Diagnosis and risk estimation of cancer recurrence is often critical with the common clinicopathologic parameters of prostate-specific antigen, tumor stage and grade. Therefore it is mandatory to develop new diagnostic and prognostic markers for prostate cancer. miRNAs have been shown to be novel markers in a series of other cancer types. more...

A Novel miRNA-Based Predictive Model for Biochemical Failure Following Post-Prostatectomy Salvage Radiation Therapy

(Submitter supplied) Radical prostatectomy remains one of the more widely-used treatment options for men with prostate cancer. However, few molecular biomarkers have been established to predict patients who are at high risk of biochemical failure. To our knowledge, this is the first such report on miRNA profiling in radical prostatectomy tissue using Nanostring. In addition, this is the first report to look at the prognostic value of miRNAs in the setting of biochemical failure and salvage radiation therapy post-radical prostatectomy.

Gene expression profiling of LNCaP cells following shRNA-mediated knockdown of TMEFF2 and growth in presence and absence of dihydrotestosterone

(Submitter supplied) TMEFF2 is an androgen regulated transmembrane protein mainly restricted to brain and prostate, that functions as a tumor suppressor in prostate cancer (PCa). Studies using publically available prostate cancer (PCa) datasets, reveal changes in the expression of TMEFF2 with disease stage, supporting an important role of TMEFF2 in this disease. However, the role of TMEFF2 in the biology and pathogenesis of PCa is still unknown. more...

RNAseq Analysis of Formalin-Fixed Paraffin-Embedded Prostate Cancer Tissues

(Submitter supplied) In an effort to identify biomarkers of recurrence, we have performed global RNA-sequencing on 106 formalin-fixed, paraffin-embedded (FFPE) prostatectomy samples from 100 patients at three independent sites, and identified a new set of biomarkers of biochemical recurrence composed of a 24-gene panel. We validated this 24-gene panel on an independent publicly available dataset of 140 patients and this new panel outperformed previously published markers based on cell proliferation gene sets in terms of prediction of biochemical recurrence (BCR). more...

CPDR tumor-benign 80 genechip dataset

(Submitter supplied) From over 300 patients two groups were selected which had prostate tumors with either well differentiated (WD) or poorly differentiated (PD) after radical Prostatectomy. The PD group had Gleason score 8-9, seminal vesicle invasion, and poorly differentiated tumor cells; the WD group had Gleason score 6-7, no seminal vesicle invasion, and well to moderately differentiated tumor cells. LCM compatible specimens were selected from age and race (Caucasians) matched PD or WD patients with no family history of CaP. more...
