Transcriptional analysis of select CfMNPV genes and some antisense transcripts by an oligonucleotide microarray

(Submitter supplied) The temporal expression of the 23 CfMNPV genes representing all four temporal classes including its 7 unique genes were determined by a modified oligonucleotide-based two-channel DNA microarray. Transcription of the non-coding (antisense) strands of some of the CfMNPV select genes including the polyhedrin gene was also detected by the array analysis. The expression of four host genes varied several fold throughout virus infection. more...

Classification of three temporal kinetic transcripts of SGIV

(Submitter supplied) Singapore grouper iridovirus (SGIV) is the major agent that causes severe iridovirus diseases in grouper maricluture. Based on the genomic information, a DNA microarray, containing probes corresponding to 162 putative SGIV open reading frames (ORFs) was constucted. The viral microarrays wereused to classify the majority of SGIV transcripts into three temporal kinetic classes (immediate-early, IE; early, E; late, L) during an in vitro infection by their dependence on de novo protein synthesis inhibitor and viral DNA replication. more...

Expression data from Lung cancer

(Submitter supplied) Detection, treatment, and prediction of outcome for lung cancer patients increasingly depend on a molecular understanding of tumor development and sensitivity of lung cancer to therapeutic drugs. The application of genomic technologies, such as microarray, is widely used to monitor global gene expression and has built up invaluable information and knowledge, which is essential to the discovery of new insights into the mechanisms common to cancer cells, resulting in the identification of unique, identifiable signatures and specific characteristics. more...

Zebra mussel byssus cDNA microarray

(Submitter supplied) 716 E.coli clones were selected from thirty-four 96-well plates and re-arranged into eight new 96-well plates. The overnight cultures from the eight 96-well plates were used to prepare the PCR templates. 10 μl of each bacterial culture was taken to mix with 90 μl sterile double distilled water. Then the mixture was incubated at 100 ℃ for 10 minutes followed by 15 minutes 1200g centrifuge. The supernatant was used as PCR templates. more...

Gene expression in normal tissues to validate the first generation porcine oligonucleotide microarray

(Submitter supplied) Lung, liver, muscle (Semitendinosus), small intestine (duodenum; approximately 5 cm from stomach) were collected from six cross-bred white pigs (three 15 week old and three 17 week old). Total RNAs were isolated from these tissues to study gene expression by using the first generation of porcine long oligonucleotide microarray. In the experimental design, tissue samples from the six animals were assigned to six loops (three for younger animals and three for older animals). more...

Cross platform microarray analysis for robust identification of differentially expressed genes

(Submitter supplied) Microarrays have been widely used for the analysis of gene expression and several commercial platforms are available. The combined use of multiple platforms can overcome the inherent biases of each approach, and may represent an alternative that is complementary to RT-PCR for identification of the more robust changes in gene expression profiles. In this paper, we combined statistical and functional analysis for the cross platform validation of two oligonucleotide-based technologies, Affymetrix (AFFX) and Applied Biosystems (ABI), and for the identification of differentially expressed genes. more...

mRNA expression profile in peripheral blood cells of RA patients following treatment with an anti-TNFa mAb, infliximab

(Submitter supplied) Objectives: We monitored the mRNA expression profiles of peripheral blood cells during treatment with a tumor necrosis factor-a inhibitor, infliximab, in patients with rheumatoid arthritis (RA). Using a DNA microarray analysis, we demonstrated a unique set of genes, with distinct baseline and post-treatment changes in expression between responders and non-responders to infliximab treatment. Methods: Using a customized low-density cDNA microarray and a reliable data collection system, we monitored the mRNA expression profiles of whole blood cells from 18 RA patients before and after the infusion of infliximab for up to 22 weeks. more...

Comparative gene expression in the limbus of the vervet monkey

(Submitter supplied) The limbus is a unique anatomic structure that is highly innervated and vascularized yet sets the boundary for the avascularized cornea. The corneal epithelial stem cells are believed to reside at the limbus. The intrinsic and external molecular signals that modulate the differentiation and proliferation of the limbal stems cells are still largely unidentified because of a lack of known specific markers. more...

Expression data for validation of single cell cDNA amplification method (V1V3 method)

(Submitter supplied) A systems-level understanding of a small but essential population of cells in development or adulthood (e.g., somatic stem cells) requires accurate quantitative monitoring of genome-wide gene expression, ideally from single cells. We report here a strategy to globally amplify mRNAs from single cells for highly quantitative high-density oligonucleotide microarray analysis that combines a small number of directional PCR cycles with subsequent linear amplification. more...
