Developmental series of tomato lateral root development

(Submitter supplied) The purpose of this dataset is to generate a transcriptomic series of staged non-induced lateral root intiation in M82 tomato. Sections of the primary roots containing lateral roots at 5 different developemental stages (staged by their anatomy and expression of the auxin response marker DR5) were collected.

Single cell mRNA-Seq of developing stem-borne roots in tomato

(Submitter supplied) Plants adjust their growth in response to environmental cues by forming new organs in different development contexts. Underground lateral roots initiate from prepatterned cells in the main root, but cells can also bypass the root/shoot trajectory separation and generate shoot-borne-roots through an unknown mechanism. Here, we mapped tomato (Solanum lycoperiscum) shoot-borne-roots development at single-cell resolution and show that they initiate from differentiated phloem-associated cells via a unique transitional stem-cell-like state. more...

Atlas of chromatin accessibility and translatome of tomato and rice root tip cell types

(Submitter supplied) Plant species have evolved specialized cell types and regulatory programs. To understand this diversity, we profiled tomato cell type translatomes and chromatin accessibility. While cell type expression signatures are diverse, some genes exhibit robust cell type expression across time and environments. Using xylem differentiation as a model, newly described, repurposed and conserved genes illustrate this spatial variation. more...

Microarray analysis of developing fruits from transgenic lines with increased or reduced SlARF9 mRNA levels in tomato.

(Submitter supplied) The transformation of the ovary into a fruit after successful completion of pollination and fertilization has been associated with many changes at transcriptomic level. These changes are part of a dynamic and complex regulatory network that is controlled by phytohormones, with a major role for auxin. One of the auxin-related genes differentially expressed upon fruit set and early tomato fruit development is Solanum lycopersicum ARF9 (SlARF9). more...

Expression data from leaf tissues of 35S:AtHMA4 and wild-type tomato plants grown in the presence of Zn

(Submitter supplied) Arabidopsis HMA4 transformation facilitates Zn root-to-shoot translocation, but in Zn-supply dependent manner. It implies that distinct effects of HMA4 expression on Zn root:shoot distribution in transgenics grown under different Zn supply regimes results from the interaction between the transgene activity and the molecular background of the host plant. Microarray analysis was performed to compare expression profiles in leaves of transgenic and WT-plants grown in the presence of 5 µM Zn to identify the molecular mechanism underlying the difference in Zn root:shoot distribution between 35S:AtHMA4-expressing and wild-type tomato. more...

Expression data from root tissues of 35S:AtHMA4 and wild-type tomato plants grown in the presence of Zn

(Submitter supplied) Ectopic expression of AtHMA4 in tomato modified Zn accumulation in a Zn-supply dependent manner. It suggests that HMA4-expression under a range of Zn-supply differentially modifies the expression of endogens, which contributes to different Zn-related phenotypes. To identify genes differentially regulated in 35S:AtHMA4-expressing and wild-type tomato, the transcription profiles were compared between roots of transgenic and WT-plants grown in the presence of 5 µM Zn. more...

Changes in transcript abundance in the shoot apex highlight chloroplast development

(Submitter supplied) In dicots, proplastids present in the central region of L2 layer of SAM that lack chlorophyll-binding proteins and thylakoid membranes, give rise to all green tissues of plants. These cells after a few cell divisions, reach to the periphery of the SAM, near the interface with the primordial leaves and acquire thylakoid membranes during this transition. We obtained [(i) proplastid containing, CZ, (ii) partially developed thylakoids containing, PZ and (iii) highly developed thylakoids containing, LP samples along this gradient with Laser microdissection, based on Chlorophyll fluorescence identification of cells. more...

RNA-Seq analysis of genes affected by Cyclophilin A/DIAGEOTROPICA (DGT) in tomato root development

(Submitter supplied) Cyclophilin A/DIAGEOTROPICA (DGT) has been linked to auxin-regulated development in tomato and appears to affect multiple developmental pathways. Loss of DGT function results in a pleiotropic phenotype that is strongest in the roots, including shortened roots with no lateral branching. Here, we present an RNA-Seq dataset comparing the gene expression profiles of wildtype (Ailsa Craig variety) and dgt tissues from three spatially separated developmental stages of the root tip (differentiation zone, elongation zone, and meristem), with three replicates for each tissue and genotype.
